Problem Definition
JIRA by default seems to use the OS's default encoding for the 'file.encoding' property. As mentioned on Internationalisation and Encoding Troubleshooting, JIRA should always use utf-8 for encoding.
Suggested Solution
Add the "-Dfile.encoding=utf-8" property by default to the JIRA Startup options.
