When having a large backlog, dragging issues up and down to sort the backlog is not something that is doable. Therefore the backlog order will be more or less random. One solution could have been to set the ORDER BY ... in the boards filter to priority, fixversion or something else other than Rank, but then it is not possible to create sprints!
The above is a really serious limitation of JIRA Agile. Even if there are technical challenges in solving this request, it is very important to make JIRA Agile usable for anything but small projects.
