As outlined by the issue JRA-12525 and JRA-12534 the mail.mime.decodeparameters=true system property must be set for the mail handler to work correctly with emails from RFC 2231-compliant mail clients.
This system property will need to be manually set on WAR/EAR installations, so a step will need to be added to all the installation guides.
The documentation already contains a guide for setting system properties on the various application servers here.
This step will also be required when updating to JIRA 4.0 from older versions.
