When applying groups to a user you can be presented with a list of every group on the system with checkboxes on a single page, which doesn't scale well. eg: admin/users/editusergroups-start.action?username=jmasson
Consider using an autocomplete frother for achieving this task.

There are industry standard solutions for displaying large lists. Like iTunes for instance.
In the past the list population was better than the current version. I have more than a 1000 groups.
You could start by filtering out System Groups and Space groups. System groups are usually a lot less. Maybe 10 or so. But they are more crucial to the admin. Because space moderators can add people to space groups on space level.
Secondly you could populate a list while typing the space name or space key. Show both search fields in one UI. Sometimes I know the spacekey sometimes I know the space name or a word in the space name. You have already done this concept in Macro search in Rich Text editor.
