There currently isn't a way for Atlassian Accounts to be converted to JSM customers. JCMA may migrate the user account over incorrectly and there is no graceful way to fix the user post migration. 

The only possible workaround post-migration is deleting the Atlassian Account and recreating the JSM customer but we lose all the content association for that previous user.
