Update documentation to reflect config tool bug

Due to (JRASERVER-68559) Application configuration tool doesn't add for special characters, the config.sh/.bat tools do not add the necessary escape characters.

We should add this caveat (that the escape characters need to be manually added) to our Running Jira applications over SSL or HTTPS and Using the Jira application configuration tool documentation.
