When an employee who uses JIRA leaves the compnay, there is no way to deactivate that username without deleteing it. I would like to preserve the username with the issues it was linked to, and deactivate the user, rather than delete it from the system. Delete requires you to reassign issues before you can delete them, which changes the historical value of the issue.

Philip is exactly right. By removing the user from all groups you end up removing the Global USE permission from the user:

This ensures that the user can no longer log in.
