SourceTree's embedded git does not respect the longpath settings. There's a workaround for this that a user explained at http://pingec.si/blog/articles/msysgit-longpath/.
There are some cases where the workaround doesn't seem to work. In Windows 7 with Git 2.12.2.windows.2 files are still been staged for deletion in SourceTree.
