Autorefresh runs every 3 or so seconds, causing any files selected in Working Copy Changes pane to deselect. It also deselects any lines selected in the Hunk changes preview pane.

Adding a configurable refresh parameter in seconds instead of checkbox in the configuration options would be one possible workaround, but ideally the refresh wouldn't deselect the selected files.
