I'm working with a github repository that has a submodule and I don't have permissions to access the submodule repository. Whenever I push/pull/etc Sourctree does "git -c diff.mnemonicprefix=false -c core.quotepath=false submodule update --init --recursive" which gives an error.

Please add a feature to disable this, ideally on a per-submodule basis.
