SourceTree doesn't always display latest status of local files. To make sure all changes are displayed, refresh (F5) must be pressed. This is very annoying and can lead to problems if you forgot to manually refresh change-list before commit.
Many modern programs can properly (automatically) track changed files (e.g. Eclipse Luna) and SourceTree should too.
