The only way to preserve the list of opened repository in Sourcetree is to close it using the close button of the window.

If, for any other reason Sourcetree is getting closed in any other way (upgrading itself or simplying Windows doing a shutdown, or the software crashed), the next opening of the software will bring back the previous loaded repositories, loosing the new state.
