We use Tectia SSH which has support for both smartcards and soft tokens, and is a company standard.
[C:\temp\ftp]set GIT_SSH
C:\PROGRA~2\SSHCOM~1\SSHTEC~1\SSHTEC~3\ssh2.exe
[C:\temp\ftp]git ls-remote ssh://git@host.domain.net:7999/ftp/ftp.git

d27bb53a2bf5de56c0d3e6436b610a41dc69e35f refs/heads/feature/FTP-1-qq
...
However sourcetree doesn't seem to want to use it, it only allows plink or OpenSSH.
Could sourcetree respect the value of GIT_SSH (and possibly allow overriding it in the config)?
