You are currently using circles to accent active branch. 

Having color coded circles that match the colors in the timeline would make it so much easier to understand the timeline. 

Possibly using the same circles or maybe colored background behind the branch name or the font color of the branch name - there are many options and each one would make it so much easier to understand the timeline.
