Hi, and sorry for my English.
I've got Jira Agile plugin and I had disabled it through plugin manager and re-indexed Jira (background re-index). After that I have run Integrity Checker and I've got 14 errors:
Check field layout schemes for references to deleted custom fields ERROR: The field layout item with id 12687 has a reference to the deleted custom field with id customfield_10100. (JRA-4423) ERROR: The field layout item with id 12688 has a reference to the deleted custom field with id customfield_10009. (JRA-4423) ERROR: The field layout item with id 12689 has a reference to the deleted custom field with id customfield_10008. (JRA-4423) ERROR: The field layout item with id 12690 has a reference to the deleted custom field with id customfield_10007. (JRA-4423) ERROR: The field layout item with id 12691 has a reference to the deleted custom field with id customfield_10006. (JRA-4423) ERROR: The field layout item with id 12692 has a reference to the deleted custom field with id customfield_10702. (JRA-4423) ERROR: The field layout item with id 12693 has a reference to the deleted custom field with id customfield_10010. Then I have enable back Jira Agile, make re-index and run integrity checker. No errors were found.
I've got this scenario on 2 Jira instances and the result is the same: disabling Jira Agile causes errors. This is not critical but I hope you'll fix it.
