Steps:
1. Setup JIRA behind apache using docs at http://confluence.atlassian.com/display/JIRA/Integrating+JIRA+with+Apache
2. Goto Admin->Applinks.
3. Try to create a two way applinks to any application. I tried creating with Fisheye. In the step 2 check "Create a link back to this server.", enter user id and pwd and click "next".
Result:
1. It fail with error "The Remote application is not able to connect to 'JIRA Test-171'(JIRA) by using the URL 'http://172.20.9.68/jira'"

We do not plan to make applinks work when Apache is configured to require both Basic Auth and the authentication required by JIRA.
