I propose that issue linking get a face-lift to make it into more of a workflow. Integrate ad-hoc filter creation as a part of the workflow.
The pop-up dialog, which is limited to already existing filters and has a hard-limit of 50 entries, is a different UI paradigm than any other feature that can be found in the rest of JIRA.
The limit of 50 entries in the pop-up dialog is the hardest part to live with, and was the catalyst to begin this train of thought.
