Have JIRA generate notification emails such that instead of being either text or html, the email is a multipart MIME message with one part being HTML and the other part being plain text? This would allow the user's client settings to determine whether they see the text or html version of the notification without each user having to specify html or text if they don't like JIRA's user default setting.
