Some Users are loosing access rights after login

After migration from 2.10 to 4.2 some users cannot access lots of pages, after they login to confluence. Without login these pages are browsable.
All these users having this problem are listed twice in the people directory (but not all users listed more than once are affected).
We are using Confluence Internal directory and JIRA (Crowd) for authentication.
