Property loading precedence for acceptance tests does not allow for system properties

The PropertiesManagerFactory loads the system properties first then overrides them with properties loaded from the configuration files. This means properties set on the command line do not take precedence when they should, it means you can't pass in properties from the build server (like bamboo passing in a known http port to use).
