Issue Summary
When a Bamboo agent has a global Git configuration (e.g., in /etc/gitconfig or ~/.gitconfig) that sets the LFS smudge/process filters to --skip, Bamboo correctly overrides these for the main repository during the "Source Code Checkout" task. However, it fails to apply these same overrides to submodules. As a result, submodules are checked out as LFS pointer files (ASCII text) instead of the actual content, and the build proceeds silently without error.

Steps to Reproduce
- Setup a Bamboo agent with below gitconfig
[filter "lfs"] clean = git-lfs clean -- %f smudge = git-lfs smudge --skip -- %f process = git-lfs filter-process --skip required = true
- Create a Git LFS repository with submodule and both main and submodule containing LFS objects
- Create linked repository with submodule and LFS enabled.
- Create a Bamboo build plan
- Inspect the submodule directory on the agent after the checkout task.
Expected Results
Bamboo should ensure that all Git and LFS commands, regardless of whether they are targeting the root repository or a submodule,have their critical options enforced via -c. This ensures a deterministic and isolated build environment that is immune to local agent configurations.

Workaround
