Summary

The current behavior of Bamboo Server Automatic branch merging is only possible with one default git repository only.

Recommendation

A feature to configure Branch Updater and Gatekeeper for merge changes from all repositories which were cloned in build plan
An option to select list of repositories to track for Automatic branch merging
