BAMBOO does not associate commits to builds anywhere except the HEAD.

This is unacceptable.

There may be many commits on a branch between builds. Especially if the builds are manual. Or build plans are 'paused' or being changed.

Bamboo MUST query all commits performed between builds (not just the HEAD) and associate Jira issues to the first build that is relevant to the the issue.
