Stage All button leaves files behind

In File status tab, I type a commit message, hit "Stage All", hit "Commit" (w/ Push changes immediately...)  For a brief second the "pre-staging" area is blank and then a couple of files pop back in, thus missing the commit.

I have had this happen multiple times since upgrading.
