[SRCTREE-1615] User cannot set merge/diff tool when general update config pref is turned on

User has the option "Allow SourceTree to modify your global Mercurial and Git configuration files" turned ON and he cannot modify his diff/merge tools in SourceTree. No reproduction available yet until we get further information.
