When Tomcat is managed by Eclipse/WTP, the context file jira.xml configured as it mentionned in http://www.atlassian.com/software/jira/docs/v3.0/servers/tomcat50.html#N10091 has to copied <Workspace>\<JiraWebModule>\WebContent\META-INF and renamed context.xml.
