There's a message at the top of the "Enabled Projects" section in GreenHopper's admin pages that says:
The configuration options below only apply to Classic Planning Board, Classic Task Board, Classic Chart Board and Classic Released Board.
However, this also seems to control whether the drop-down menu next to the "Agile" item at the top of JIRA appears. If a user has access only to projects that aren't specifically "GreenHopper-enabled" projects, even though they can get into the Rapid Board the drop-down never shows and it's much less obvious how to find the boards (upon clicking "Agile" you end up at the "Getting Started" screen).
Plan
Always show the drop down unless the user does not have permissions to browse any projects
