Daily email notification received twice by some members

The daily email notification is being received twice by some of the members. We have received complains after we upgraded to confluence 5.4.1 that some members who are on Active Directory are receiving the daily notifications twice. Not all the members in Active Directory. Those members are unique and they have only one email address
