We have configurated JIRA with one custom field of type User Picker. But JIRA doesn't allow to search issues with empty value of this field.

You are absolutely right. At the moment this is not possible. The feature request for this is JRA-7909. Please vote for JRA-7909 and add youself as a watcher to it. I will resolve this issue as a duplicate.
At the moment, on way to work around this is to make a dummy user, and configure the user to be the default value for that field. Then make the field required:

This way you will use the dummy value instead of an empty value for the field and then be able to search for it.
